Most commonly dehydration but best is to see his pediatrician and nephrologist to run some analyses find the answer.
Low oral intake of water
Dark yellow usually means concentrated urine or in some cases trace amounts of blood in urine. Dehydration can cause concentrated urine. Increasing water intake is first thing to do. Not juice or soda, WATER!
Usually for young people to have dark urine, that's caused by not having enough water, especially after dinner. Let your son drink more water every day.
