“Mild Non Specific Urethritis and Conjunctivitis Undiagnosed?”
About a month ago, I demonstrated classic signs of an STI leading to urethritis. I had unprotected sex about two weeks prior. I tested negative for Chlamydia, gonorrhea, trichomoniasis, HIV, HPV, hep, and syphilis 4 different times and had a urine PCR done (also negative). All the while I was undergoing antibiotic treatment (which significantly improved symptoms, but I am not sure they are completely abated).
Originally, I had a decent amount of greenish-white discharge and my penis would stick to my underwear every few hours, accompanied by erectile dysfunction and burning urination/ejaculation. Now, there is no discharge or burning, but upon gently opening the meatus of my urethra, I can see white skin tissue (I have tried rubbing it with a sterile object it seems to be tissue, not pus, as it does not come off, even right after urination).
Similarly, for my eye, I started off with minor discharge manifesting in a phenomenon similar to sleep in the eye, however, appearing in both sides of both eyes as opposed to just the inner corner of the eye. This also with some swelling, slight pressure/pain sensation. I've been taking two different antibiotic eyedrop solutions for this and have seen improvement.
Treatment History:
Week 1 - negative std tests, ceftriaxone and doxycycline monohydrate (or hydrate, forgot), no significant improvement
Week 3/4 - two negative std tests, ceftriaxone and azithromycin, conjunctivitis develops, oflaxicin (sp?) Opthalmic solution
Week 5 - negative std tests, ceftriaxone, doxycycline hyclate
Week 6 (yesterday) - 1g metronidazole, discontinued doxy, polymyxin-B eye drops
As of week 6, I have no symptoms of a UTI (strong erections, urge to urinate proportionate to liquids absorbed, purulent/mucopurulent discharge gone) and my eyes are a bit relieved (the symptoms were always mild, but upon examining eyelids there is clearly pus or at least white/pale tissue in them)
But at both sites of the infection I can see pale tissue, which I believed to be pus originally, but upon attempting to swab urethra, it appears to be a very thin film if not tissue itself, as there was no fluid on the swab, even after applying some tea tree oil-infused jojoba oil to the urethra, it doesn't appear the white/paleness is fluid, but rather a discoloration of tissue
There is no irritation at either site
I have obvious concerns about antibiotic resistance despite symptoms improving drastically from week 3, and also big concerns about negative testing (e.g. if the culprit is never found, how can I ever be sure this is treated, especially when I have pale tissues at the original sites of infection).
Can my urine or a swab of my eye be examined under a microscope? If testing continues to fail, that's the only way I can think of to actually determine if unusual bacteria are even present at this time

It is important to get precise and accurate diagnoses. Chlamydia only very rarely infects mouth or lips or eyes. Other agents are more common: mycoplasma, ureaplasma, Herpes, Trichomonas, Enteric Bacteria,GC, and Syphilis can infect urethra plus face tissues. Repeated Smear, culture, DNA probe testing need to be done. And repeat contacts can reinfect.
