If you receive adequate local anesthetic/novacaine, it should not hurt. Drilling hurts because it generates heat in the tooth, causing pain, thus the need for anesthesia/novacaine.
It sounds like your tooth was not numbed up properly if you felt pain. With the proper anesthesia, drilling on your tooth should be painless except for feeling vibration or pressure.
The laser has been invented, which is not as uncomfortable and noisy as the conventional dental drill, but it has a limited use. If you are adequately anesthetized, it should not hurt.
